I have completed part 1 of the mission and destroyed the enemy base but it is still showing part 2 as incomplete
I am at max troops and have scoured every inch of the map and have restarted the mission and got the same problem again

Does the minimap show you anything? Try this: move all your troops up the right corner of the map and deselect them. Then look at the mini map. Any omni units still hiding or buildings will show up as red on the mini map.
